W Gmachu Głównym znajdują się galeria stała Muzeum Narodowego w Krakowie: Galeria Sztuki Europejskiej, XX + XXI. Galeria Sztuki Polskiej oraz Galeria Rzemiosła Artystycznego. Galeria w Sukiennicach to najstarszy oddział i pierwsza siedziba Muzeum Narodowego w Krakowie. W przestrzeniach wystawy stałej na I piętrze budynku, prezentowane są dzieła malarstwa i rzeźby nurtów oświecenia, romantyzmu, akademizmu oraz różnych kierunków malarstwa końca stulecia – realizmu, impresjonizmu i początków Młodej Polski.
Najcenniejsza i najsłynniejsza w Polsce kolekcja, znana między innymi dzięki spektakularnym arcydziełom europejskiej sztuki: Damie z gronostajem Leonarda da Vinci i Krajobrazowi z miłosiernym Samarytaninem Rembrandta van Rijna. Pałac Czartoryskich, wraz z Klasztorkiem i Arsenałem stanowią kompleks muzealny, gromadzący zbiory sztuki, pamiątek narodowych i zabytków kultury materialnej sztuki od starożytności do XIX wieku.
Biblioteka Książąt Czartoryskich jest biblioteką naukową. Zasoby Biblioteki obejmuje archiwum i zbiór rękopisów Czartoryskich oraz księgozbiór wraz ze zbiorem kartografii. Z Biblioteki korzystają badacze i specjaliści różnych dyscyplin z kraju i z zagranicy. Służy on przede wszystkim jako warsztat pracy do naukowego opracowywania w dziedzinie historii, sztuki, ochronie zabytków i innych pokrewnych. Zbiory Biblioteki Czartoryskich są systematycznie digitalizowane i publikowane online.
Budynek dawnego arsenału miejskiego w obrębie murów Krakowa, został w roku 1874 przekazany na cele muzealne księciu Władysławowi Czartoryskiemu, wchodząc w skład kompleksu Muzeum Czartoryskich. W oddziale MNK prezentowane są zbiory sztuki starożytnej oraz kolekcja militariów MNK w galerii Broń i Barwa.
Głównym budynkiem kompleksu MNK Czapscy jest neoklasyczny pałac, w którym prezentowana jest wystawa stała ilustrująca historię mennictwa i medalierstwa polskiego oraz prezentacja starych druków i rękopisów. Pałac mieści się w dużym ogrodzie z lapidarium i pawilonem wystawowym poświęconym osobie i twórczości Józefa Czapskiego.
Stała ekspozycja mieści się w domu rodzinnym Jana Matejki (1838-1893) najwybitniejszego polskiego malarza nurtu historyzmu, kolekcjonera, miłośnika zabytków i dziejów Krakowa. Stara, krakowska kamienica jest miejscem, w którym urodził się, mieszkał z rodziną, tworzył i zmarł Jan Matejko.
Niewysoki budynek z kameralnym ogrodem odegrał dużą rolę w polskiej historii sztuki. W 1869 roku urodził się tutaj Stanisław Wyspiański (1869–1907), artysta, poeta i dramaturg. 1932 roku budynek kupił jego rówieśnik, Józef Mehoffer (1869–1946), wówczas zasłużony dla kultury malarz i projektant witraży, rektor Akademii Sztuk Pięknych. Z inicjatywy syna artysty, Zbigniewa oraz jego wnuka, Ryszarda, budynek wraz z pamiątkami rodzinnymi przekazany został pod opiekę Muzeum Narodowego w Krakowie. Muzeum biograficzne artysty działa od 1996 roku.
